Hello, For MPI specific profiling you can make use of JumpShot which comes with MPICH2, and for MPI + CUDA, I find TAU(Tuning and Analysis Utilities) http://www.nic.uoregon.edu/tau-wiki/Guide:TAUGPU, quite effective open source solution.
